In 1991, after the reunification of Germany, the university was renamed the former Leipzig University (Alma materlipsiensis). The university library was severely damaged during the war and there was almost no security guarantee in East Germany. The reconstruction work was completed in 2002.
As the university tower was delivered to private users, the university was forced to distribute some colleges in multiple locations in the city. It has controversially redesigned its historic center in Piazza Augustus. In 2002, Behet Bonzio won the second prize in the architectural competition; the jury did not award the first prize. Lobbying groups, partially supported by the provincial government, called for the reconstruction of St. Paul’s Church and Augustus. This caused resistance from the leadership of the University of Leipzig, most of the students and the public. On March 24, 2004, the jury selected the design of Dutch architect Erick van Egeraat, which was almost acclaimed by all parties. He recalled the appearance of St. Paul's Church (now called Paulinum) and Augustus, abstracting the original building complex. The renovation started in the summer of 2005.
In 2008, the university won the German national "Excellence Program" and was awarded the graduate school "BuildMoNa: Leipzig Academy of Natural Sciences-Molecular and Nano-Object Architecture". In addition, the university has also received funding from the Saxon Excellence Program "Life" project, which aims to more effectively explore common diseases. Also in 2008, the "Bach Archive" was related to the university. In 2009, the University of Leipzig celebrated its 600th anniversary and held more than 300 scientific and cultural lectures and exhibitions, reflecting the research and teaching role of the university from the beginning.
